Married Miss Elizabeth Appleton in Kingston, Jamaica, in January 1797. They had three children - Mary Ann, John and William Alexander - baptised in Kingston between 1798 and 1805. He also had an illegitimate son, Thomas, with Ann Lambert "a black woman", born 18/03/1797 and baptised in Kingston 16/05/1797. John Glegg was deceased by the time of the death of his son John junior in January 1815.
